How does CubePro merge 2 colors (?)

I am working on understanding how CubePro works with multi-color models.
    So far no good!

I made a 2-piece model in MeshMixer and imported it into CubePro.
    Only one model comes through.
Turn off the single color... no help.
    Turn off auto-position... no help.
Load as assembly (requires 2 model files!)... and where they overlap, they don't actually merge.
The system literally prints one model mixed in with the other.
So these models require very careful merging, obviously!

Problem #2... if the models for the assembly don't sit flat on the build plate, there is no way to move the model in Z!
That means I need a small something at the floor of the build plate for both models.

Seriously! There has got to be a better way to interface with Cube Duo or Trio for multi-color models.

Anyone have better experiences and some tips on how this should be done?

A small something at the floor? Like a purge tower you mean?
